Just wanted to post an update, all went fine, i have it all back together and currently been on the road driving for over 2 weeks so far. If anyone would like some pictures of the before and after, just let me know!

Hey all, just a quick write up. My 2011 R/T drivetrain has died again, and i got gifted a 2012 SXT. I've stripped both down to the floor, entire interiors removed, as i want to basically change my SXT to my R/T, seats and features. I'm almost done completely removing the wiring harness that runs from the passenger rear, up under the dash and down the drivers to the rear, as the SXT harness was missing a lot of wiring mainly for the power/heated seats and all the amp/speaker wiring (Yes full doors are being changed too). The only module i was thinking of changing was the BCM as it is configured for all the features that were on my 2011 and are being installed on the 2012, and the 2012 has the same modules everywhere else (NAV in headliner ect, just missing the wires, but will be coming over with the 2011 harness) Im just afraid of having VIN mismatch issues, should i just use AlfaOBD after on the 2012 BCM and activate everything? Ill try my best to post pictures of the progress soon.
